With that said, I first tried to download and install GM2 through Hotspot mod manager with several mods already added in. I have only recently started TL,(And modding of) and I will surmise my inability to get the mod functioning are form user error.

I cannot make this mod function appropriately. You might have to do it explicitly with admin rights and grant the user who's playing the game Read (r-) and Write (-w-) permissions to the new folder structure. You might run into problems creating the separate folder structure because of write access issues. for reading the mods.dat, it'll find it in it's original folder.
